Doesn't matter which one you use, they both have their pros and cons. Most online gearscore tools take into account itemization, gems, and enchants. The main drawback is most online tools also don't update very quickly so any recent upgrades or changes might not show up in time for the raid leader's inspection. Of course that's also why each person should be inspected face-to-face as well.
The in-game addon doesn't do anything but assign values to gear based on ilevel and slot/type, then adds it all together. Solely going by the in-game GearScore doesn't tell you whether or not the person is wearing the proper gear or even has it gemmed and enchanted properly. However, the in-game addon gives you a rough idea of what to expect before you perform the inspection you should be doing anyway so I guess that's a perk in knowing you can safely ignore the 2500GS paladin who's asking you to tank ToC25.
In the end both methods are going to be doing the same exact thing which is assigning your gear relatively arbitrary numbers. It doesn't make either tool necessarily bad, but they should only assist in desicion making instead of being the sole thing people go on when inviting members. If I had to pick one I'd use a reliable online client because they tend to give you a full gear breakdown, but they also don't realistically tell you anything that a proper in-person examination wouldn't (you don't need to look online to know a Warlock shouldn't be wearing stamina gems).
