Looking at your talents, there are a few talents that are being wasted on.
You don't need Silencing Shot, many raid mobs/bosses will resist it. It's more viable for PVP.
Also Improved Aspect of the Monkey is also a waste. As a hunter, Dodge is the least required stat.
Rapid Killing could replaced with something better, like Rapid Recuperation.
You do need at least one point into Go for the Throat. Your pet counts towards your DPS.
Something like this is more viable:

For your rotation, I suggest starting off with Serpent Sting. Then Aimed Shot, Arcane Shot, and Chimera Shot. Chimera will be last to refresh the sting, and deal the 40% damage the sting already done. Make sure to also spam your Steady Shots in between cool downs.
As for popping Rapid Fire early in the fight, save it. There will be times during raids you go OOM, that's the time to switch to Aspect of the Viper, and pop Rapid Fire to regenerate your mana even faster.
Your gear also has quite a few pieces of PVP gear in place. I suggest replacing those as soon as possible, because PVP gear is only for PVP, not raiding.

I don't believe you even tried what I said.
Did you even respec? Did you fix your rotation? Are you replacing your gear?
Saying you already tried it and doesn't work means you are doing something wrong. I raid as an MM, I just told you all that I do, you should be hitting at least 2.5k+ DPS.

You shoot Chimera right after serpent because it does 40% damge that serpent sting WILL do, not 40% of what it has done, so there is no reason at all to wait to shoot it.

I would just like to point out why I usually shoot Chimera last. Its first effect is to refresh the current sting on the target. The way I see it, is to shoot it last when the sting is starting to finish, that way I only need to cast Serpent Sting once throughout the entire fight, and not have to worry about it.

Do not use Scorpid Sting unless instructed by your raid leader. Serpent Sting (and the Serpent Sting glyph) are an integral part of MM DPS.
If you're going to use the TSA glyph, you should probably take the Barrage talents instead of going 5/5 Efficiency. I would dump Efficiency entirely and switch to 3/3 Barrage and 2/2 Rapid Killing. This will actually be better for your mana.
With 2/2 Rapid Killing, your RF cooldown will sync up with your Readiness cooldown.
You can burn a little mana (maybe 2-3 rotations), then:
RF, Readiness, continue DPSing until RF expires, RF again.
You can do this again 3 minutes later. Using 4x Rapid Fire in a boss fight will give you 80% of your max mana back. This should minimize your Viper time.
And with the mana coming in at the 3-minute mark, you should have enough coming in at the end to avoid Viper when Kill Shot comes up (Kill Shot in Viper... noooooo!).
Steady Shot, Kill Shot, and IAotH are all decent choices for your other 2 glyphs. Bear in mind that the enhancement shaman and blood DK +10% AP buffs overwrite TSA at present, so you lose the benefit of that glyph if you have one in the group/raid.
