At the moment for 5 mans and raids there's really no reason to use anything other than a wolf as far as I can tell. Maybe this will change in the future, but in the meantime, as long as you have a wolf at max. lvl specced appropriately, then that's all you really need.
Grab a bear or something if you want to try and solo some lower level instances, but that's about it.

For BM soloing I have 2 pets--a croc (ghost hydra brand) for aoe mobs and a Turtle for bosses.
A MM hunter I know has a Sporebat for ICC trash. The sporebat helps him regenerate mana, since volley drains him fast, and it has an AoE debuff that means all the trash dies just a little faster from all of us hitting just a little harder

At 80, I mostly PVE, and that mostly in raids (and the daily heroic). For that, it's wolf all the way. For the occasional solo run (usually for a daily quest or an achievement or something), I have a bear. I'm MM specced.
For the occasional PVP that I do (BGs and WG, I've never done Arena, though may start some time in the near future) I go Survival and use a crab for the pin ability.
I also have a gorilla and raptor in my stable, but that's just from back when they were the best tank and dps pets, respectively.

Pets=play-style
Wolf is in near every hunters stable.
Spider for pvp is popular as well.
From there it depends on what you like. I prefer anything that will boost DPS or stun. Im a pvp hunter so i like bats for stun, cats and raptors for DPS and bleeding effects. I dont like rogues so dots are fun. Also im planning a nether ray for caster hate.
So choose pets that fit your play style

I have the following in my stable:
1. Wolf (my mainstay in heroics and raids)
2. Gorilla (for aoeing a bunch of trash down, skinning purposes)
3. Crab (pvp via pin)
4. Core Hound (cool pet, but can't use it)
5. Ravasaur (BM dps king, but can't use it)
I have no BM spec, so I can't use the last two, but I keep them around "just in case". That, and they are fun/cool pets anyway.
