Different sites and add on's calculate it differently.
The 3-5K ish GS's are calculated with the in game add on called "Gear Score". This one is in use the heaviest due to it being an easily obtained add on so when you scroll over someone the number is right there. It does not take into account gems or enchants I don't believe.
Wowheroes calculates things differently.
This is my understanding of course...and I could be wrong.
Gearscore (the add on) Values different slots differently and gives you a score based on your average Itemlvl. For example, a weapon will raise the score more than a trinket. Each slot has a different impact on the overall score. So it gives a value to gear of a certain I lvl, adds it up for each slot, and there is your gear score.
WoW Heroes on the other hand takes in account your gems/enchant choices. Also, it doesn't assign nearly as high of values to gear as the gear score add on does.
wow-heroes is generally about 1/2 that of the gearscore addon, though if you simply double it you usually end up 1-200 points higher than the addon gives you.
