Site Feedback is where problems with the site should be. Also, you need to claim a character before your Looter data for it will show up. It takes a while for the site to update it, so don't expect it to happen right away.

Don't repost it. You also haven't claimed your characters, you just saved them as custom profiles - if you claimed them, they would appear in your Characters tab on your profile, not in your Profiles tab.

This is true—setting them to private is what prevented him from seeing them. Also, if it's working properly the Wowhead Client SHOULD automatically claim your characters for you.
Downloading a full dump of quest data from the server can sometimes take up to 30 seconds or so, maybe more if you're in a high traffic area like Dalaran. It may be that it isn't updating the most recent data because you're logging off before the quest download is complete.
Alternatively, have you ever uploaded your completion data from another computer? If you're trying to upload data via an account other than Madleigh, the data may not be showing.
If neither of these are true, let me know specifically what's missing—it may be a categorization issue with individual items or quests.

The Pilgrim's Bounty recipes are actually a known issue—the trouble is that there is both a Horde and Alliance version of all those recipes, and the "Incomplete" section is showing the opposite factions. We're setting it up so that those recipes should be automatically hidden.
As far as the rest, whatever list you can give us will help. :)

I'm looking over these trying to make sense of them. Some of them appear to be bugs (specifically Freedom to Ruul, Shadumbra's Head, and Ursangous's Paw), but there are also two types of quests that Blizzard's quest interface doesn't recognize as "Complete"—one is repeatable quests (since you can do them as many times as you like), and the other is "one-shot" quests. These are quests like
Warsong Saw Blades
, where the quest never actually appears in your quest log—you accept and complete the quest both in one click. These usually appear on the NPC as a blue question mark.
Both of these types of quests don't ever get flagged as "complete" in Blizzard's quest API, so we can't detect them. =/
