Well, firstly, Desecration does not use runic power, it comes from using Plague Strike. The glyph of scourge strike isn't all that great, in my opinion, because it does put blood plague and frost fever on your targets, but doesn't give the benefits of what IT and PS provide (namely the attack speed debuff, and your 5% extra damage you do when standing on desecration).
Also Epidemic is a great talent to have so you can do 2 rotations and not lose your diseases before you've put out all your Scourge Strikes.

It's definitely a trade-off. If the % on the glyph were better, I think I'd do the same as you. The problem here is, with epidemic not in the build, how many Scourge Strikes will you get in? Starting with IT, PS, BS/Pest, SS, BS/BB, Then Once your runes start coming back, you have 2 seconds before Frost Fever is gone. You might be able to squeeze another SS in there.
So you have 2 25% chances to refresh your diseases, and if you don't get the glyph proc, you're just going to have to IT + PS again.
The way I see it, It's possible for the current SS glyph to be a DPS increase over not placing the diseases on again with IT and PS, but it looks like you really have to be watching the debuffs ALL the time. If you miss and throw a SS with no diseases on your targets, that would end up being a net DPS decrease because of the reliance on it. With so many other things going on, I choose to be lazy and just reapply, and stick to a consistent rotation.
If it were 50%, I'd probably be more in favor of skipping PS to get the desecration.
