Would simply putting the leftover ores into your bank before prospecting work? I know it doesnt help if you are in the field, but if you're near a bank, I would think it should work.
Also, I would have to say it is somewhat of a "bug" that it doesn't work, or is at least "fixable". If you look at how turning Crystalized (whatever) into Eternal (whatever) worked, it did look at how many you had total, and was not dependant on them being stacked. I think it also works this way with small shards to big shards for enchanting as well .

The reason you can't do this kind of thing is that they don't want you to just make a macro like
/cast spell 1
/cast spell 2
/cast spell 3
And if spell one's on cooldown spell two will cast, and if one and two are on cooldown, spell 3 will cast. So you can just sit there and click one button over and over. The game can't tell the difference between a combat spell and a crafting spell, it's just a spell.
Your best bet is to go with the alt/ctrl method of your second macro. it doesn't exactly make it hard, you just have to, you know, look at your inventory and see if you've got got 5 or more of a given ore. (and if hitting "shift-b" and looking at some icons is too much work well...)

Curse has a add-on that allows you to disenchant an item by right clicking it. I'm pretty sure it covers herbs and ores also.
