Elixir is better if you can compete on your server. Transmute is better if you have a JC or a BS on your account or if your prefer small amount of easily obtained money.

Ever since Frost Lotus prices dropped like a stone thanks to becoming purchasable with Frozen Orbs, Elixir Mastery's profits have shrunk significantly compared to Transmute on my server. Flasks that used to be 50G apiece are now hovering around 20G, while the cut gems have remained static in their usual 120-200G range (uncut around 100G).
As others have said, it's a server-dependent thing, but it seems overall that the Transmute Mastery has maintained profitibility.

On my server you can buy frost lotus for 10g, and flasks for 15g no problems. Yet most gems uncut are around 120-150g, and cut can be anywhere from 120g all the way up to 250-300g depending on the rarity of the cut and what other JCs are playing the market. Transmute takes 2 minutes out of the day and the mats are very simple to get if you're farming instead of buying, I think collecting mats for flasks will take longer.
I have 2 alchemists, one of each, I use the flask proccing only for making my own flasks for raiding these days, the profit margin's just not there for me, but for 2 mins a day I can make a good profit with transmute.
