Honestly atm, there is only 1 major difference that I can find, and that is in the shoulder enchants that are available to you until you get to the Hodir enchants.
If you are planning on staying just prot until 80, go Aldor for
Greater Inscription of Warding
.
The Hodir shoulder enchants are
Lesser Inscription of the Pinnacle
, and
Greater Inscription of the Pinnacle
, which are VERY minor upgrades for a prot pally

If you have Wrath of the Lich King, it doesn't matter; just get yourself to level 68 and hit up Northrend.
If you don't have Wrath, then it becomes an important choice. Both Aldor and Scryer offer advantages for a Protection spec'd Paladin. Aldor has the
Vindicator's Hauberk
, while Scryers offers
Gauntlets of the Chosen
. Scryers also has
Thalodien's Charm
, which is obtained via a quest chain in Netherstorm. Neither faction offers tanking epics.
Scryers reputation is in general easier to increase due to higher availability of signets and tomes; in addition, since patch 3 Scryer's Tier has had bookshelves installed in their main building allowing easy access to all profession and secondary skill trainers.
Aldor Tier has trainers as well, though not as conveniently closely situated. It does, however, have easy access to Nagrand and allows for the oh so fun bubble dive (so long as you remember to bubble).

, 60% of protection paladins choose Aldor. This could simply be a result of Blood Elf Paladins choosing Scryer and Alliance Paladins choosing Aldor out of simplicity's sake, but it's worth consideration.

I feel compelled to point out that through Scryers you can get
Greater Inscription of the Knight
which is potentially a superior choice until you are Defense soft-capped (490+ at level 70, 540+ at level 80).

This is because aldor has always had the better tanking enchant. (especially for non-druid tanks... even though I used it on my druid in BC too...)
This isn't really relevant information anymore though and anyone trying to get exalted with aldor or scryer for any reason other than the achievement is probably wasting their time for no reason.

Doesnt really matter anymore I usually choose aldor, simply because they have an exit to nagrand and it saves me a run around, thats about all it is worth anymore anyway...
If you think you might actually take the time to grind out rep with them then yeah look into it but it isnt at all needed anymore. I would just get to 77 as fast as possible then you can worry about gettting important rep like hodir up

Choose neither and they will both be neutral to you, unless you are a blood elf or draenei, but i do know, that draenei cannot hardly walk 10ft on scryer's tier without the robots teleporting you out, but anyone can ride through the aldor tier, nothing seems to attack there.
